Invalidate Caches/restart
I was having an issue with the indexing constantly running and clicked on invalidate caches/restart . I got an error message back that said Caches are locked, WebStorm will be unable to start up.
Now I get a error every time on load of "Unable to save settings. Please restart WebStorm"
Any suggestions?

Please try rebooting - does the problem persist? What OS are you on?
I have tried re-booting several times to no avail. I am running Windows 8.1
Seems files are locked by some process. You can check what process is holding the files (using process explorer, for example - see http://superuser.com/questions/117902/easy-way-to-find-out-which-process-is-locking-a-file-or-folder-in-windows, for example). Might be an antiviral tool, for example... Also, where do you have WebStorm configs and caches stored? Please attach your idea.log (Help/Show Log in Explorer)
BTW, neverending indexing might also be caused by certain tools watching and modifying files in caches dir - once WebStorm sees that indexes are deleted/corrupted, it starts re-building them...
The log file is over a gig in size. It will not let me even delete it. Is there a way I could just reinstall webstorm?

I don't think that reinstalling would help; some application seems to be blocking files in C:\Users\steve.tess\.WebStorm2016.3 folder
I did look at Process Explorer but could not tell much. I will see if it clears itself overnight, and if not get back to you in the morning
I was able to clear the cache this morning, and WebStorm started up fine without any errors.
