Per file permissions?

Is there a way to set different file permissions for different files? Out application has some .sh files that should be run in server. When ever I change branches on git and .sh file gets uploaded, file permission are set to default => file is missing the execute flag.

I'm running PhpStorm in Windows, server is running Linux.
