Clion 1.2 EAP (142.5047.10) not showing directories in Project

I just updated to 142.5047.10 and when I open up my project it no longer shows the sub-directories in my project directory.  Is this the expected behavior?  Do I have to change a new setting somewhere?  Do I have to explicitly tell it which directories to list?  I find this new behavior much more inconvenient for navigating around my project.

This is definetly not an expected behaviour. Please share the example of project with us!

This problem is persisting in CL-143.116.8, not present when I create a new project, and I probably can't share this project.

Problem is still present with CL-143.381.  I've attached cmake file that experiences this issue.
