Use the "Directory" Scope instead of Project, Module or one of the Custom scopes. Also, make sure that if the File Name Filter is enabled, the pattern will match the name of the file you want to search.

Ok, I thought marking "Whole Project" really means "whole", i.e it's the widest scope possible meaning "everything". Dmitry's response in JIRA was "This behavior was specifically requested, in order to avoid spurious matches in ipr/iws/iml files. You can create a module with a content root pointing to the base directory if you want these files to be searchable."

I'd argue that silently ignoring files outside any module is a better solution than simply ignoring ipr/iws/iml files during the search but that's the way it is now. So be it
