Switched to a different branch earlier using TortoiseSVN and for some reason half of the project didn't synchronize. I then tried to manually re-synchronize but it didn't seem to recurse through sub-directories, each one had to be done individually. Finally got fed up and just restarted, at which point everything was fine. I'm on Windows XP with SVN as well.
Yes definitely.

I'm having similar issues with CVS as well:

The root cause may be a synchronization issue, but in some cases even restarting IDEA didn't help
for me.

I had posted about a similar problem with non-VCS file synchronization, and someone mentioned this bug:
Synchronize doesn't detect that a file is changed externally'
http://www.jetbrains.net/jira/browse/IDEA-12716
I haven't seen Jetbrains comment on these issues. Hopefully they are fixing these issues.
The file synchronization is still broken in 6981, so don't bother upgrading if you were looking for this fix.
