classes and jars disappearing in 6951

i am working on a project with ~30 jars. the 7m1a release works fine. when i open the same project with 6951, some classes are not found, and the libraries are not shown in the project view (not the config one, but the alt+1 one). the missing classes seem to be randomly chosen.

also, my web module config was gone.
