Using Git from command line on remote server instead of in local project

Hello all.

I'm using PHPStorm on my local machine, connected to a remote server. I have a server configuration set up, and it's working with the default synchronization settings between local project and remote server.

However, I'd like to use Git on the remote server from the command line, rather than locally. I'm concerned that if I check things in on Git and do Git fetch etc remotely, that my local project may on get synchronized properly. What is the best approach to using Git on the remote server? Should I remove my .Git folder on the local project so there are no Git conflicts between local and remote .Git folders? And if so, how do I do that without the .Git folder getting removed on the remote server?
