Re-Adding deleted directory

For some reason my project had multiple listings in teh project explorer of the same directory. In trying to remedy this, I backed up the directory and in PyCharm I deleted it. That worked, however when I try to re-add the directory, it tells me it already exists and cannot add it.
Is there a way to fix this?

PyCharm v3.4.1 running on OS X Yosemite.

Could you please specify what do you mean? Also, is it project directory or some directory under project root? Could you please attach screenshot which shows the issue? Thanks in advance.
