pop menu does not disappear (even after shutting down rubymine)

When I use Ctrl+Shift+n to search and open a file, sometimes the popup that shows matching files just stick around and never disappear. Even when doing Ctrl+Shift+n again (the bad popup just stays on top of everything in the desktop. Closing rubymine does not remove the popup. I have to log out and login again to fix this. This happened quite randomly, but it has happened at least 4-5 times since version 4 is released. I don't remember if this happened on 3.x

I'm using Rubymine 4.0.3 on Ubuntu 11.04

java version "1.6.0_26"
Java(TM) SE Runtime Environment (build 1.6.0_26-b03)
Java HotSpot(TM) 64-Bit Server VM (build 20.1-b02, mixed mode)

I have also attached screenshot of how the popup shows on top of any other program I'm using (in this case chrome)
