Deprecated method usage not marked yellow
Although in Colors&Fonts|Java the "Deprecated symbol" entry has selected
checkboxes at "Error Stripe Mark" and "Effects", no effect is shown in my
editor. Is there some other option which should be selected?

Make sure that the color of selected effect is different from default editor background color.
As for "Error Stripe Mark" - it's better to uncheck it here. Stripe will be drawn according to severity at Settings | Inspections | General | Deprecated API usage (it is Warning by default)

uncheck the "Deprecated API usage" option.
