Maven integration: IDEA ignores output paths and *overwrites* them

I've generated IDEA project files via 'mvn idea:idea'. Now, when I import the project, IDEA's maven plugin tries to load sources and javadocs (I guess it's an effect of http://jetbrains.net/jira/browse/IDEA-12941 )

Moreover, while it takes huge amount of time to open a project now, all compiler output settings have been overwritten ?! It's impossible to compile a project, unless one configures all individual modules. With modules count approaching 100 now you are putting me on the edge, guys...

Specifically, the output path for every module is set as 'Inherit project compile output path'. Changing the radio button to 'Use module compile output path' fills in the right values for the paths.

So it comes down to fixing this hugely annoying default setting.

It's getting more interesting. It now disabled the compilation at all, and the whole project is broken due to uncompiled references. The Build menu items are all disabled except Make jars. Compiling with m2 does not make it believe it's ok to go :(

I've reverted to b6963 in frustrations, and to my great surprise everything worked with the new m2 integration plugin. What happened was that the plugin stayed in plugin folders and overwriting older IDEA build on top just fixed everything (or many things). Specifically, the m2 int-n plugin now saves its own settings and does not interfere with the compile.
