Project structure under Windows and Linux (basic question...)

Dear all,

Can anyone give some advice or point me to a good resource on how to create a good OS system independent project structure?

I'm basically interested in what's the strategy the more experienced users have to minimise broken references to 3rd party libraries.

Unfortunately, I might have to use something as crude as zip the entire project and move it between Windows and Ubuntu and would like to have everything working with no extra steps.

I use Maven. It's excellent once you get the hang of it. Especially
project dependencies (3rd party libraries, other modules etc.) are easy
to handle with it.
