Generally speaking it is "Code | Reformat Code..." and settings are available at "Settings | Code Style | SQL", but it is extremely limited (IMO) at the moment.
There are some improvements in this area already, but those changes are not yet available in 5.0.x branch unfortunately (currently only in IntelliJ IDEA v12 EAP). It should be available in one of the PhpStorm's next major version (v6, or maybe even v5.x).

When is this expected to be in production?
Right now I keep Universal SQL Editor open in the background to beautify my sql code, then copy it into PHPStorm.
BTW, PHPStorm is an AMAZING piece of software. Wish I would of been using it sooner!
