phpstorm project folder but github just submodule?

Anyone knows how can I open phpstorm project with project root folder, however at the same time just github a subfolder, like a submodule to github?

Of you course you can open it, and use all the git intergation inside. You should just configure your VCS settings in File | Settings | Version Control.
However github advanced features won't be available, because github doesn't support subfolders yet. Feel free to submit feature request at: http://youtrack.jetbrains.net/issues/WI

question: why EAP version has deactivated the register feature? I have a license and can't enter it into the phpstorm IDE

Because each EAP build comes with its own 30-days license. It is done so the users who use EAP builds are using as much up-to-date build as possible to test/provide their feedback as new features are getting introduced / bugs are fixed & introduced on every new build. At the end of the day the idea of EAP is to give users (those who are willing to try it) new features so they can test it on wider variety of OSes/configurations/scenarios/code bases and report their thoughts back to devs (undiscovered bugs, unpolished feature implementation, new/related feature requests etc).
