PHPStorm keeps indexing excluded files
PHPStorm complains about multiple class declaration, but when I try to find other declarations, it appears to be: all of them are excluded!

Those are not exactly excluded, they are excluded + added as PHP Include, we call that Library Roots.
Navigate to Settings | Languages & Frameworks | PHP and review the list.
