Where Did My Ability to Ignore Whitespaces Go?

If I attempt to compare two folders in PhpStorm I lose the options to ignore whitespace in the files...is there a way to still have the ability to ignore whitespace when comparing folders as opposed to individual files?

It's still there, but unfortunately, it has no effect. Please vote: https://youtrack.jetbrains.com/issue/IDEA-109146
