This issue should be already resolved. Can you please try to use the latest EAP version: https://confluence.jetbrains.com/display/IDEADEV/IDEA+2020.1+latest+builds
I am currently on IntelliJ Ultimate 2020.2 and am still seeing this issue.

Am I got you right that there are no Android modules in project?
As far as I am aware, this project does not.
That said, I am working on taking a project which previously was utilizing eclipse in a VM and trying to get it working within IntelliJ locally. There are possible other issues involved which may be causing the corruption, but the error seems very odd as this has nothing to do with android. Simply clicking on the link to "re-download dependencies and sync project" brings up the same prompt.

Is it reproducible with any sample project? Could you please share idea.log ("Help | Show Log in...") after restarting IDE and reproducing the issue?
I had that problem as well on IntelliJ IDEA 2020.2.1 (Ultimate Edition)
When I deleted the project and re added it to IntelliJ
The message didn't show up again
