Aha. Found it. View mode > Undock is what caused it. I changed it to Dock Pinned (which looks the same) and it's not disappearing now. Thank you.

I created a new folder with a git repo and was not able to reproduce the behaviour. So there must be a setting somewhere that says “when opening a file in Local Changes, close Local Changes” except...
