This can be done now by enabling a smart option in the settings of the editor and ensuring DOCBLOCKs are presentsee https://youtrack.jetbrains.com/issue/WI-2820#focus=Comments-27-5466832.0-0

Hi Andriy, breakpoints are working. Symfony guesses the entry point ie SymfonyCodeRoot/web but the rest of the code is under src, ie SymfonyCodeRoot/src/Bundle/Controller/MyController.php setting ...
