Fortunately it looks like this was fixed in 2017.3.3. When closing PyCharm I now get a prompt to terminate the running process. Thanks!

I updated to PyCharm 2017.3.1 today and I'm seeing this same issue with `math` module. Doing "Invalidate caches and restart" doesn't help. Nor does deleting the interpreter definition and re-adding...

I don't see the screenshots. You can edit your post and include with !filename.png!Have you checked Settings -> Editor -> Inspections -> Python -> Unresolved References?
