File|Invalidate Caches should help. But before that would you please attach idea.log (can be found at%USER_HOME%\.IntelliJIDEA90\system\logs)

The thing actually missing now is ability to create four modules, not for contents. As soon as multimodule UI will be avaliable you'll create four modules with one content each and you're done.Luck...

Lucky you!IDEA project takes ~10min to clean build and production build with obfuscation, installer, documentation generation etc. takes ~ 35 min on a top notch machine.
