Think I've found the problem, looks to be the BashSupport plugin causing problems. It got updated to 1.6.2 at same time as the 2016.3.2 update. If I disable this plugin I can reindex fully.

I guess what I find most confusing about that is if I turn autocommit off and hit refresh it tells me it'll loose all my changes - so why doesn't it update fully? Also if you submit, but haven't ye...
