With this, plus all the bugs...I guess we are just going to have to roll back to 2.1.5 until it gets smoothed out more. Ugh.

Never mind. Figured it out. Our deployment process was not pruning the directories before the update.

I wouldn't call it 'simple', as I'd like the option from a keyboard shortcut, but if you hover over the current PHPDoc area, you get the red light bulb and can choose Update PHPDoc Comment:
