That is a known problem - stdout and stderr output is mixed - IDEA-70016.Look like it's a long standing issue. Can you please suggest a work around?

Menu File, Project Structure (Ctrl-Alt-Shift-S) Left Pane, Select Module Middle Pane, Select your SBT Module Right Pane, Select SBT tab. The SBT version is indicated on the top.
