Hmm that's unfortunate. I've created and issue for it and I hope others agree with me, that this is a big missing feature. https://youtrack.jetbrains.com/issue/PY-32971

Alright finally figured this one out: At the bottom of all the Run configs is "Templates" there the path mappings can be setup.

I have the exact same issue. Each file I want to run needs to be setup all over again with Path Mappings because it uses the local path instead of the vagrant path.
