I've been dealing with this problem for at-least 2 years now with specifically docker-compose debugging; it seems to effect numerous JetBrains products not just PyCharm. By far the biggest problem ...

Had the same issue, invalidating the cache and restart worked for me

I just updated to intellij: 2018.2.3 and I was able to get parts of the application running again. Interesting that they note that there was some docker changes in the minor release. I'll post back...
