Yes this can happen sometimes, you force quit pycharm in the middle of a never-ending indexing or skeleton loading that somehow seems to hang forever, and the next time you open your entire project...

Same issue here with Pycharm Pro, very frustrating. I've changed the remote interpreter to the 2nd server, changed the remote browser too, ssh session in terminal is running with the new server too...
