They really should better indicate that restart is needed. I filed a bug report: https://youtrack.jetbrains.com/issue/IDEA-341088/Indicate-of-need-restart-to-apply-color-scheme-changes-to-terminal

The workaround I think of is with using a GUI. Probably create a script, which selects needed configuration (by xdotool?) and press (with xdotool) the shortcut Shift + F10 of Shift + F9.
