IDE GUI messed up

PyCharm is unusable, see the picture. I suspect that some gui requirements disappeared or some such, but currently I have no clue how to fix it.
Screenshot is made running fresh install of 2016.3, imported settings from previous (2016.2.3), Linux Mint 18, Cinnamon.
Any help is greatly appreciated.

Removing settings folder helped. But this is non-ideal, obviously.
