there are a lot of focus/keyboard issues on linux, trouble is I don't know who to blame (java on linux, compiz or idea or all three or something else) I experience same issues (sometimes). Often, Ctrl+N leaves cursor within document pane, so you need to click into field before typing.
Issue you describe, popups sometimes. Even clicking onto "generate" links doesn't work. Restarting Idea may or may not help (that is funny one, but dunno how to reproduce).
Main issue, keyboard not working at all, seems to be fixed.
I tried different setups (32 bit VM, JDK 7 VM) but none of it fixes it (with JDK 7 it gets much worse). It would be nice to find out what triggers those problems, so far I was unsuccessful.
Same problem here - even without fancy stuff like compiz....
