How do you un-highlight usages of a variable once they have been highlighted using Ctrl-Shift-F7? Didn't doing the same on another variable used to un-highlight previous searches? Or am I imagining this?

Just press Escape. Highlighting usages of another variable used to highlight usages of a new variable in addition of the previous highlights. Escape gets rid of all of them. It has worked that way for quite a while (if not forever)
