Does the problem appear in EAP build only or in previous PyCharm versions as well?

No, this problem was in PyCharm community version too. Usually i get this error on pycharm's starup.
Seams to be similar to https://youtrack.jetbrains.com/issue/IDEA-193489, though can be caused by different scenario. Marked as Fixed, so it should be coming in future updates.
