Update Project (CTRL-T) Doesn't merge changes from remote

Hi,
My understanding of "Update Project" is that it does a fetch and then merge on all your branches (or rebase, depending on what you want). But in my case it says "All files are up to date", but when I check my branches popup I can see that there are multiple branches which are not up to date (has the blue pull arrow). I tried checking settings and nothing comes up for "Update". Am I missing something here?

Could you please double-check whether there were no changes pushed to your remote repository after an update?
Also, please clarify whether you have submodules in your project?

There are changes, as the small blue "updates available" arrow is showing on my branches popup both before and after hitting CTRL-T. I can confirm, there are no submodules in this project.
