file disappears
I tried to click and drag from project directory view above my phpstorm window to open a new window for that file.
But it just disappeared. Can you make a confirmation check pop up the default for this type of action?

Did you just move the file from Project Tool window to your OS whereabouts (like Desktop or something) and it was silently moved there, right?
Unfortunately, I was not able to find a way to enable confirmation as well as no request to add this option, so please feel free to submit your own:

As some kind of rough workaround, you may also enable the "Drag-and-drop with Alt pressed only" option in "Appearance & Behavior | Appearance". Poor comfort but that should increase the awareness a little bit.
