You can configure version control update to run in foreground instead of background in Settings | Version Control | Background, in this case Make should not be invoked until Update finishes.

IDEA is a superset of WebStorm/PhpStorm, it contains all the features as Dmitry said.Projects are not compatible yet: http://youtrack.jetbrains.net/issue/WI-1624.

.exe and .zip are completely different downloads, .exe is an installer made using NSIS, .zip is just a plain zip file.
