Java execiton API doesn't invoke cmd.exe shell  by default, so the file path must be explicit.

Attach idea.log (https://intellij-support.jetbrains.com/entries/23352446).Is that a default Tomcat installation? Did you modify Tomcat startup script? Any modifications to Tomcat server.xml?

Try deleteting system/vcsCache folder (https://intellij-support.jetbrains.com/entries/23358108).Double check with the command line client or TortoiseSVN that file is not present in the repository.
