Toolwindows (project view, etc) and other controls can't be "skinned" in current edition of the platform. We may address this in distant future, however no estimates or schedule is available.

They dont need to produce anything - both ZF and symfony commandline tools have dedicated support. However it works by generating same descriptors as you may create by hand.

Looks like a problem with your git installation or environment. Does git work normally from commandline or other IDE's? what's the git --version output?
