I couldn't find any problems with adding a library in PhpStorm EAP 98.521. Are you still using this EAP? Do you get any internal IDE errors?

It's a known problem in EAP 100.36. It has been fixed already and JavaScript libraries should work correctly in the next EAP. Thanks for spotting it anyway!

Jarrett,currently reformatter doesn't handle spacing at the end of a file thus there is no way to force it to do so. You can make a feature request for that in YouTrack

This is a bug in version 5.x and eariler and it was fixed in version 6.0 which is still under development. But you may check a EAP build: http://confluence.jetbrains.net/display/WI/Web+IDE+EAP
