Just checked 2016.3.4 with “-javaagent:/usr/share/java/jayatanaag.jar” line added to IDEA custom VM options (Help->IDEA custom VM Options) The integration works for the launcher entry

Could you put -javaagent:/usr/share/java/jayatanaag.jar at the end of bin/idea64.vmoptions or set export JAVA_TOOL_OPTIONS=-javaagent:/usr/share/java/jayatanaag.jar

No, It just checked the functionality of jayatana itself. Looks like it does not work. Could you also run the demo with Oracle JDK.
