Invalidate caches did not work. However, I applied the 2018.2.2 update and now it works.

Same problem here. On Ubuntu 17.04, already on kernel 4.10.0-35. PHPStorm 2017.2.4

I can also confirm that the original problem is indeed solved - indexing no longer runs on every opening of the projects.
