We had Facets rediscovered again and again in the folloing scenario: the project files were generated from the pom.xml but not an *.iml files which is the default (I don't really agress with). Face...

Aha :) There are no *.iml files in my project - I open pom.xml with IDEA and it only generates an *.ipr file after that. Our project structure is attached, the "master" pom is "workspace/pom.xml", ...

Ok, I wasn't aware of "Create regular IDEA modules" option and turned it on now. Are you sure the default option in Maven settings (Import -> Create temporary modules) is better over "Create regula...
