similar problem here, solved by 8 gig of ram and a ocz vertex turbo indexing takes less than a minute

i don't remember which one , but i know the identifier highlighter was one of my suspects, you might try disabling that one

afaik, if you use the eclipse compiler, you can set breakpoints at any line where anything is executed or passed to another method.
