Are you sure you added all directories with classes to your project? Also, you will not have autocompletion if you have 2 classes with the same name in the project (as I know).

As I remember I had similar problem in previous EAP too. It happens for me not each time and in files with php/html mix.

Have you enabled xdebug in php.ini? I guess you haven't.

As I know, it is officially unsupported. You should always have local copy. This feature request in the BTS covers your use case: http://youtrack.jetbrains.net/issue/WI-2064.

As I know, jetbrains don't delete previous builds. At least 114 one still can be downloaded: http://download-ln.jetbrains.com/webide/PhpStorm-EAP-102.114.exe

Do you understand that for autocompletion, error checks, quick jumps to parent class, includes etc. IDE MUST have all project files. When you open file from ftp - IDE can't build indicies for files...
