I have the same issue after upgrading to 2024.2.1. Downgrading to 2024.1.6 resolves it.

3. Project panel doesn't show the folders and files are looking as external (?)

I have same issue. cannot see any files. Sometimes the file becomes visible, but it quickly disappears from the IDE.
