This might be caused by some plugin. Please try to disable all custom plugins at File | Settings | Plugins > Show: Custom & check the issue after that.

You can invoke ctrl+alt+y to synchronize selected file/folder. I'm not quite getting why this is an issue: say you're creating a bunch of files manually then you would either way focus into editor/...

iTerm is a 3rd party software: I can't advise on it's config. Why don't you download dmg file, install it in Apps and use as usual?
