Is there any convinient way to debug cython script without CLI? This question has benn already asked, but nearly 4 years past since then. Things may changed

Unfortunately, it's not supported in PyCharm yet, please vote for https://youtrack.jetbrains.com/issue/PY-9476 to increase its priority and be notified about updates.
