Incremental Compile Issue

I am running the latest EAP 142.4859.6, and there seems to be an issue with compile build all. I have a fairly large project and it seems to only attempt a compile of modified files when I do a Build -> Rebuild Project. Any settings I should check for. I am running the stock java compiler. Anyone else have the issue.

Looks like this is a problem with the google protocol buffer plugin. Once I disabled the plugin things worked.
