Ok, it looks like IntelliJ hides the reindex screen if the project pom has been updated, and teh changes have not been imported into IJ. I don't understand why reindexing a repository depends on the project pom that use it ?
I pretty sure, 95% I had a project open. I recall wanting to use the newly added ability to download source/javadoc in IJ and I noticed that the reindexing of repositories was missing. I though that jetBrains had moved the functionality somewhere else or accidently disabled it when they added the download capability.

It doesn't depend on pom files and should not disappear. Are your sure it wasn't in default setting dialog (with no project open)?

No, we did not moved it nor changed its behavour.
Is you can pinpoint the situation when it happens, please let me know for I cannot reproduce it.
