I think I'm seeing this too, and I'm accessing cvs remotely over a tunnel... As I mentioned in the post about the new Changes toolwindow, the cvs server output toolwindow now shows a command for every file rather than every module. So maybe the fact it's issuing cvs commands to the server for each file rather than each module is adding large overheads and slowing it up, as well as making the server output harder to parse?
CVS is totally screwed for me in 5175
check project state gives me list with n entries for all modified files, empty directories are not removed etc.
at least commit/update seems to work ;)

I experienced the same problem. It seems that CVS tries to update file by file rather than doing in bulk.
