Checkout from VCS git breaks symlinks in repo

So if I do this from the command line:

git clone REPO

and then open in phpstorm all is groovy

if I do 'Checkout from VCS' option within phpstorm, all my symlinks a fubar'd

What do you mean by "all my symlinks a fubar'd". Please clarify.
